I wouldn't recommend recommend Adobe Media Encoder, it is fast, but not
very good. Handbrake can be fine tuned for good results, but the best
quality you can get is using x264 with AviSynth+avspmod and FFmpeg.

In avspmod, you can try playing around with the numbers of
'smoothlevels16'. This can help you adjust your input highs and lows,
gamma, chroma etc. and should resolve your problem with some fine tuning.
